I never said they wouldn't fix his issues. I just meant that from what I gathered with what he said, if he's hoping that if he goes in for a tune and he goes, "Oh, BTW, this and this is wrong with the car, can you fix it?" (not saying that he will do that, just what I got), then the shop may tack on additional charges for diagnostics and labor.

Not CEL, that's what's kinda trippin me out. Just the other lights. That's why cobb is saying it's not them. They're telling me the ecu can't throw those lights up and that they're controlled by something else.

Oh yeah totally. Fixing parts issues isn't part of the tuning price.

Aarrggh, I realized what the jerking is. When I was rolling up my parking garage it felt like I was engine braking but I wasn't. Felt like I wa trying to drive with the ebrake on but wasn't. I found out that when my differential is on auto it runs smooth, but when it's in manual it knocks badly and starts breaking the car. Please tell me it's something other than an effed transmission? Or could possibly be something else??

If my transmission was messed up though wouldn't it run horrible no matter what setting it was in?

Can you explain why it would do that. I never knew that putting your car in stage 2 would not allow you to adjust your differential anymore.

If your transmission was messed up, it would grind or you would have a lot of difficulty getting into gears. The car, regardless of settings, would be terrible to drive. If it only runs poorly in certain settings, then you need to go back to stock, run the stock map and see if it continues. If it does, take the car back, or pay for a tuner to fix it, because your transmission should not be failing in less than a year.

Yeah I should try running the stock ecu in manual and see if it still happens. Any other suggestions or reasons why it would run manual??

AP-SUB-003 Is the Accessport you are using right? and the maps are for a 2011 STi and what not. I know it seems pretty stupid to be asking that, but it can be easily mistaken on the different versions.
