As long as the stock dp, stock intake and stock turbo location are on there you're probably good to go. Hell, I bet it wouldnt have mattered if i had left my APS turbo inlet on.

i just got the notice too, i have stage 2.
I have helix DP, Hush, and a tune by GST.
are you guys saying that as long as i put back the stock DP, i will pass?
or should I try my luck with what I have right now?

There is passing, and there is getting passed by the tech. Neither of you is anywhere near what's legal in CA. All you can have is a drop-in filter and catback exhaust. Absolutely ANY other mod must come with a valid CARB EO and be specifically for your model, engine and model year. Just because some people got rubber-stamped doesn't mean the guy you go to won't throw you under the bus. Better safe than sorry- go back to stock for Smog, unless you know for a fact the specific tech you're going to will wink at the visual and only worry about the actual data he has to collect.
I wasn't trying to say that my mods were technically legal, just that they passed a sniffer test.
Most people who work at a standard smog test station aren't going to have ANY idea what it is supposed to look like under there. Hell, they didn't even know what kind of car it was.

My understanding from reading the actual rules is that an intercooler is legal if it is attached to the stock turbo (mine of course isn't). Also heard from a ref that intake pipe is still legal as long as it has the appropriate vac connections (APS does not, only has 4, stock has 5).

I've still got awhile before I get the notice but if I'm running the stock map, stock gutted UP, everything else stock besides CBE, and then the EGT wire/CEL fix being somewhat hidden I shouldn't have any problem, should I? Unless the 2.5 has lower emissions than the 2.0 I figure my setup is the same as taking a stock '06 in since they have catless UP from the factory.

There's a list of items, put out by the CA gov't/CARB, that lists what can & can not be changed.
Can't:
Turbo, MAF, fuel injectors, cats, headers.
Another nice loophole is going the "Engine Swap" route.
Say you have a GC8 and you swap an '05 STi powertrain into it.
The referee will smog the car with whatever you have on it, bigger turbo, fuel injectors, etc, and as loong as the car has the '05 smog equipment on it, it'll pass.
