transmission install problems

ok so i busted 3rd gear 2 weeks ago. had the tranny repaired by a shop. i am trying to install the transmission but am having trouble. i have the two bottom studs on and the input shaft of the tranny is slid into the clutch/motor already. so my question is if i can use the bolts and studs to tighten the tranny down already? (there is about 1/2 inch gap between tranny and motor)... or do i have to slide the tranny flush with the engine before i can bolt it back up? help me please!
