Have you checked for boost/vacuum leaks? If it's at the 2500 you're failing it could be there's a small hole somewhere in your lines that's leaking air causing you to run rich.

Also forgot to mention my rear o2 sensor is flashed out because its either malfunctioning or theres some wiring issues.

I've tried someone elses rear O2 sensor and came up with the same codes I was getting so I just flashed them out figuring I didn't need the rear o2.
Also my rear O2 sensor is plugged up in using this exact extension, did 06-07 wrx's come with this extension stock?

I was getting a few codes from it, such as rear o2 slow response, no response, ect even with someone elses rear o2.

You definitely don't want the rear o2 flashed out when going in for your smog. The ECU has a set of readiness monitors that each need to complete their cycle, and one of those is for your rear o2. If you flash it out then you're just covering up a problem that's still there, the ECU needs to communicate with the sensor in order for the monitor cycle to complete.
Also make sure to check and re-check to make sure the wiring for the rear o2 is correct. It should be wired exactly like how it is for a stock 06 wrx.
I had a problem on my swap with the rear o2 wiring not being correct when I got my car back the first time. Because of this I kept getting a cel and the rear o2 monitor would never complete. I brought it back in and had the guy fix the wiring and it corrected the issue. After that I passed the ref / smog check no problem.
Also do you have a OBDII scanner? If not, buy one or borrow one that will display the readiness monitors.. many of them do. Just because you make a cel go away doesn't mean you can pass smog.
-Run a stock map (don't flash any cel's out)
-Make sure your rear o2 wiring is 100% correct
-Go through at least half a tank of gas
-Check for cel's and see if your readiness monitors are all set
-Report back
BTW, you wouldn't happen to be getting a P0136 cel would you?
Look below for reference, the scanner should look like this when all your monitors are set. You should have none of the circular icons blinking and def no cels.

Every time I go to ref and get smogged they say nothin about the readiness monitors not being complete . I'm pretty sure if thy weren't it would throw up a red flag?

Did you ever pass smog? I will be in a similar boat soon (hopefully) though with an '03 EJ20, VF39, TMIC and pinks. Still looking for a downpipe, and I will definitely smog it first (I have access to a machine) before taking it in. Speaking of that, I still don't know where I need to take it to see the REF.

you should be fine with just a stock downpipe as long as your motor is running good. I passed pretty easily right after I had my hybrid swap done. I am also running an 18g turbo, so turbo shouldn't make much of a difference.
