i always had that issue when I purchased the WRX brand new. It's just a bad design with the frameless window I presume. But it's true if you open the window and reclose it, it should "realign" the window to the rubber. This noise even happens just rolling the window down and this squeaky sound happens near the side view mirrors. I believe it just needs some moisture or armor all. Very evident on dry days or if your parked under the sun for awhile.
UGH ! both the '06 I drive and my lady's 05 RS were like that maybe.... 8k after new.
The solution is quite simple my dear watsons. Change the weather stripping. The weather stripping wears out over time and creates fatigue in the rubber, then as the pressure outside of the car changes from whats inside, the rubber moves away from the window creating the whistle. When one rolls the window down then rolls it back up the window and rubber gets a chance to reseat on each other.

+1 bug eyes pwn
actually it could be ill fitting weather stripping
another way to fix it other than replace it is to build up where it is low and whistleing
the e3asy way is to take a thin strip of papaper and slide it along the door with teh help of some one inside
where it moves easily is where you ahve to build up the weather stripping
a small piece of rubber will do
of coarse teh pro way is to get a smoke machine and it will show you were it is leaking if in fact its teh weather stripping
