Yes you can do it that way. The best way if you are able to do it is to release the pins from the connector and remove them with the wires still attached, then put them back in the proper positions. That way you don't have to cut anything.
If you do have to cut the wires and reconnect them, be sure to make the connections securely either with crimped butt-splices or by soldering. Cover the connections with heat shrink or electrical tape to protect them.
Make sure to keep the two black wires together. FYI they are not ground on the Subaru, they are common positive.
