Did you try removing the spark plugs and opening up the intake box to see if there is actually water that can drain out?

I recommend draining the oil in your engine, transmission, and differentials. I'm not sure if they have breather openings on them but if they do, water could have gotten into these parts. If water got into other parts of your drivetrain the oil can foam up and not protect like it should.
I would also recommend taking apart your intake to see if any what is in there.
Removing the spark plugs is also a really go idea. That way you can determine if any water is on top of the piston.
