I have a 2000 rs and I have put a short ram custom air intake on, I have ground control coilovers, indiglo gauges, 5zigen exhaust, new generation taillights, levoc racing pedals, 22b wing, short shifter, stereo system , ignited push button ignition switch, and a 5" autometer monstertach. I have only had mine about 8 months and that is what I have done so far.
good luck-

Getting a good intake (cold air preferably) and exhaust will give you a little power, but not much. The sound will get awesome though. Having an auto doesn't affect that. If you aren't changing your springs and struts though, just get an 18mm rear sway bar, it's designed to work with your softer suspension (or rather, vice-versa).

The only actual wires I know of for an EJ25 are Magnecors, and they are red. You can put colored looms over the stocks too. Other than that, you'll have to buy raw wire and build your own set I believe.

Replace that puny girly rear sway bar!
The stock bar cause too much body roll. It's the most noticeable thing from a driving standpoint you can do. Then I would go exhaust/intake. The possibly struts/springs strut bar, JDM tail lights, clear corners side markers, bumpers, then when you really feel like you need more power, you find yourself a JDM STI front clip and do a swap.
