Exclamation Transmission Trouble

Hey I'm new to this site but I have been having problems with my car so I thought I'd see if others were too. I have a 2002 WRX sedan with the 5 speed of course. I bought the car used a couple months ago with multiple mods already done. Organic clutch, aluminum flywheel, COBB short shifter, SCOOBY exhaust, catless down pipe, and EBC slotted and drilled rotors with green stuff pads. When I bought the car it had about 47,xxx miles on it and come to find out it had the first and second gears replaced once already. So while driving home from work one day second gear started grinding and then finally was nonexistant. The dealership says the short throw voids the powertrain warranty. I'm not sure if it was covered by warranty the first time because the dealership couldn't tell me. Now I bought the car from a dealership not a private seller and purchased an extended warranty. The dealership is not a Subaru dealership but owned by the Suburban Collection which also owns a Subaru dealership. Anyways if it has already had this problem once shouldn't the extended warranty at least cover it because it's already happened once. Anyone got advice it would help me greatly. Thanks, Andrew
