I think Imprezer is onto something with our trannys.
He mentioned the movement (flexing) causing the misalignment of the gears.
I am able to repeatedly duplicate this problem.
Hard from 2nd into 3rd (4.5kRPM), come to a complete stop. Engage 1st, CRRUNCCCH!
Every time.
I discovered this by driving on twisty roads that have a lot of elevation changes, causing me to keep shifting so I can maintain a nice momentum. I was shifting between 3rd and 4th (around 4kRPM) and kept getting the crunch into 1st at every stop sign. It felt like it was getting worse as the car was heating up.
I have an STi clutch/STi flywheel/STi clutch cover plate/STi short shifter. Otherwise, the car is pretty much stock with only 16k miles on it.
Perhaps by using a modifier like the NEO products (which by the way are what the Subaru WRC team uses) and STi tranny/engine mounts, this problem will be lessened. I am currently in negotiation with my dealer and soon to be SOA as to what could be a nice resolve.

I've started to notice a simular problem. I was on the freeway, driving between 55 and 65 mph. Took the off-ramp which has a light. I was downshifting through the gears and was below 10 mph when I shifted into first but all I got was the thud-thud-thud of the syncros. Tried again and it fought but eventually went into gear. At the next light it did it again. I only got 2300 miles on the car.
