An engine swap that comes with an auto harness. Use the harness/ecu on my 5speed?

People who have done auto->m/t swaps might be able to help.

Im planning on getting a 2.0t for my 93 swap, but it comes with an auto tranny, auto harness, and auto ecu & tcu. I know I can bolt the engine to my 5 speed, but I'm wondering how the harness will work. Can I just remove the TCU and install the jdm ecu and jdm auto-harness as normal? Is there another step I need to add? Or does a m/t ecu & harness NEED to be used?
