Can my 03 wrx tow a small bike trailer with a zx9r "900cc" bike on it?
Well I'm sure it can but is it safe for the tranny and other parts of my car?

The cars rated to tow 2000 lbs, so it shouldn't be a problem, if its a manual, it'l be harder but subaru claims 2200 lbs as towing capacity, and I doubt your bike is near that heavy. GL
