Probably try a different USB cable? Make sure the connection from the dongle to the OBDII port is secure as well.
Here is more info from the Cobb forums, but not sure if it helps. Probably best bet to just call Cobb, but they may be closed by now.

You're most likely missing the little white init plug. It should have come with your access port and you need to plug it into the harness under the dash whenever you reflash the ECU. Its basically a little terminal connector with 2 wires looped in it. If you do have this plugged in, then you need to check your battery voltage.
Thanks

You can also just use a couple paper clips if you're feeling adventurous

i got that when my car's battery was actually on low voltage and the entire map didnt get to flash all the way so i couldnt start my car. i had to run the flash all over again while i was getting juice from jumper cables to provide voltage.
Splinter,
If you want, since I live in Rohnert Park I can meet up with you tomorrow and let you borrow mine if you just want to go stage 2 for now and worry about the plug later.

Had to do the same thing when I was unmarrying the V1 AP. Haven't had that issue with the V2, but it may be irrelevant to the AP model.
