When a diagnostic code is set on the newer models with drive-by-wire, the cruise control will be disabled and the cruise light will flash in addition to the check engine light being on.
To find out for certain what the code is you have to get it scanned, you can do this at Autozone for free. If you happen to be in CA I believe they will ask you for a deposit then let you borrow the scanner to do it yourself, in other states they just do the scan for you.
Most likely you have a P0420 catalyst inefficiency code as a result of your catless downpipe, although you will want to verify this before proceeding any further. The best solution is the "mechanical CEL fix" which consists of using spark plug anti-foul adapters (readily available at most parts stores) on the rear 02 sensor. This will place the sensor just far enough out of the exhaust stream to simulate the presence of a catalyst while allowing the sensor to still provide valid readings. You can find more info on how to do this by searching for "mechanical fix" posts here, at NASIOC, and at Scoobymods.
