The first thing you should start with is a new deck. The sounds that a new deck will make, will be heard right away. You can even leave the stock speakers and hear the difference. To hook up a sub to the stock deck, you would have to get a kit that would splice a few of the wires and create an RCA output. You also need to run a ground in your trunk for the amp and run the power lead to the battery. Pretty much every aftermarket deck has rca outputs built in and makes the subs sound much better. so my advice is if your gonna be upgrading your sound system, you should start with a deck and then move to subs and speakers. But do your thing, its your whip!

I hooked a sub up to my stock deck and I'm pleased with the results. I like the look of the factory deck, and it doesn't attract theives, so I wanted the cabin to look stock. I wasn't striving for competition quality - I just wanted a bit more bass, so I put in one 12 leaving the rest of the system stock. I will upgrade the mids and highs at some point, but I think it sounds pretty good right now. I'm sure that it would sound better with an aftermarket deck, but for me the stock deck works fine.
