2001 RS - engine status with CEL?

2001 RS - engine status with CEL?
Does the ECU enter a safe mode or something when you have a CEL? I had my g/f clear my CEL on a trip today, and the car felt stronger and drove better when the CEL was off. Placebo? It came back on just before home and started to act sluggish again, like it's pulling timing or something..

Misfire on cyls 2 + 4 from the light flywheel and catalyst below efficiency (Bank 1) from the Borla header. The car drives 'easier' when the CEL is off. Feels a little sluggish with the CEL lit.
