First off, nothing "voids" the warranty! SOA can deny to fix a particular problem under warranty if your mod led to the defect. But, every defect is a separate issue and may or may not fall under warranty. It's not like if you put on an uppipe, they'll never fix an exhaust-related problem again. Of course, your odds of being denied may go up with each mod.
As far as connecting the stock airbox to the fender without the silencer - do what I did: hack the crap out of that milk jug, leaving just the part with the bolts to the fender and the neck to the airbox. It ends up being like a 6x6 piece of plastic but it keeps the airbox mounted.
Another alternative is a velocity stack from, I believe, summitracing.com.

A clean way to seal box to fender is by installing velocity stack from Summit....$29.95....I think there is a link to this on scoobymods. I Installed the stack after removing the intake silencer....makes for a clean installation.

If I recall correctly, you can buy a $6 fender plug for the old GC8 body 2.5RS from any dealership. That should plug everything up nice n clean.
