Question Break-in with factory or turbo back exhaust?

Well the topic pretty much explains it, I'm going to be buying a 04 WRX soon and want a turbo back system (Mmmmmm tasty), should I break it in an train the ECU with the turbo back (and up-pipe) or the stock exhaust?

Any insights, opinions, warnings, or rude comments? =D
