Should I flash the ECU after changing the exhaust?
I have a 2000 RS and I just changed the exhaust. Should I flash the ECU? It feels like it's running rich... but then again I'm not really sure what that would feel like
So is flashing the ECU a good idea of this type of modification? If so, how do I flash the ECU - is it just removing the battery cables for a certain amount of time?

A reflash of your car's ECU involves a datalink connector and software installed on a desktop or laptop computer. Not worthwhile for an exhaust change on a normally-aspirated Subaru, although I don't know what sort of engine management is available for your car.
I would reset the ECU, which is similar to what you've described in your post. Remove the negative battery cable and secure it out of the way. Step on the brake pedal a few times to purge electrical energy. Reconnect the battery cable and the ECU should be reset to default operating parameters.

i agree with wingless...i have an 01 RS...its not worth the money reflashing the ecu or getting engine management for an N/A car with a catback. just reset the ECU so it can learn a little better and ull be fine. if u wanna see some gains, get a wrx/sti swap
