misfire in in number one and two cylinder please help!!

misfire in in number one and two cylinder please help!!
okae guys hopefully you guys can help me out.
2006 wrx wagon 20,xxx miles
NON-TUNED
-helix Dp
-Blitz nur-spec
-STI RA gearsets
-ACT organic clutch
-ACT streetlite flywheel
the problem is that i just had sti RA gearsets,ACT clutch and a ACT streetlite flywheel installed and when i got it back from the shop that installed everything. they told me that my intake was NOT good for the car ,so i put my stock intake back on the next day. The same day i put the stock intake back on a CEL poped up. i used my buddies obdII scanner and it was reading that i had a misfire in cylinder 1 and 2. WHY IS THIS CEL POPING UP? was it my intake? i was running the intake for about a month or two before i took it to the shop to get my tranny built and the cel never poped up. what could be the problem? could the flywheel be a problem? Does my intake have anything to do with it? PLEASE HELP I HATE SEEING THE CEL

no just a flywheel. do i really have a misfire or is my ecu just trippin out?
