If you post this on Cobb's forums, you might get an answer from them. FWIW, I would say never do a mod that isn't supported by an official cobb-supplied AP map.

I'm doing it, it works fine.

Also on cobb's site, they officially said it was fine to run, a manifold, and a larger top mount.

You have done this on an '04 STi? Where does it say this on Cobb's webstie?

this is all under notes where you can dl the stage 2 map. go check out the notes
