Question Discomforting Shifting Problems

All right the car has just over 20000 miles on it with the Subaru updated clutch and 5-speed transmission. Tranny oil was changed several thousand miles ago. My gears are starting to grind on occasion when shifted into a gear, and fifth gear makes a clicking noise when put into gear.
Could the grinding be a sign that my transmission oil was not filled up enough? How much will Subaru charge me to check out my transmission's problems, I heard they ask for a few thousand dollars up front before looking at it.
