98 clutch/flywheel different than 2000?

So after Quantum got my engine all back into place and everything aligned, the clutch was not releasing. He said the bellhousing is deeper on the phase I blocks, than the phase II's. The new clutch/flywheel that he put on was the one I bought from Don, his Excedy setup from his 2000. Now they have to pull apart everything again and charge me again for the labor. I am pissed, does anyone know that this is true, or did they not set it in there right?
