good news at least is Im sure its something small, if its running fine and just changed the intake and its instantly screwy, thats not really enough to blow up a motor

Make sure to put a little bit of vasoline on the Oring that seals the MAF to the Intake, Its pretty easy to tear that Oring and cause a leak. Oh and the Amber colored bulb that you see on the MAF Is just your IAT sensor, Your actual MAF or Metering device Is up Inside the MAF housing. Look Inside the housing and you will see a small wire that looks like It has a resister on It. That will be your actual MAF.
Grab some MAF spray cleaner from the auto parts store, Shoot the Amber bulb and the wires Inside the housing then let the MAF sit for 10 mins to completely dry off, Then re install the MAF. Reset the ECU by pulling the ground and tapping the brakes for 30 seconds, This will drain the ECU of any stored power. Hopefully your good to go after that.

okay so I put the intake back on and everything seems to be running fine, the only thing is my check engine light is still blinking. I'm gonna try to reset it by disconnecting the battery again. I did check all the wiring and plugs, everything is plugged in correctly, nothing is unplugged or broken.

okay so I disconnected the terminal, pressed on brakes, the check engine light is still flashing. I did notice that when I leave the car on the on position, the fan turns on for a few seconds, then turns off, then turns on again, and it does it consistently and constantly. Once I start the car, everything is running perfectly, is there something wrong with the computer unit? I really don't want to take it to a dealer but if I need to then I guess I have no choice.

Fan on and off then back on happens when the ECU Is put Into flash mode, Like when your going to flash In a new map. You didn't connect the green connector In the kick panel did you?
Check the code, Flashing CEL Is when a Missfire Is happening just like you said, Its possible either one of the plugs Is cracked or broken or the boot didn't fully seat on the plug. You said you already checked all the wiring Into the coil packs and any other wires you check but Id double check the coil park plugs.

Yeah the fan on off is flash mode Kevin, check those plugs passenger side kick panel as Brian just mentioned.

okay I'll look at the passenger kick panel to see if I unplugged something. Also one thing I noticed is that on the driver side with all the wiring and such, I noticed that I had a green connector that wasn't connected when I first bought the car, my dad noticed it the other day so I figured I would connect it. Is that green connector the same one that you mentioned that's on the passenger side?

And one last thing, when I turn of the car, I hear a bubbling/boiling noise coming from the top area of my engine, I didn't notice anything like this before on my old sti. Is that something I should be concerned about?

That green plug needs to be unplugged, that's the test connector, that's why your car is doing that. Once you unconnect will stop the blinking and the fans will stop coming off and on.

so I disconnected that green connector and my CEL stopped flashing, now it's solid. I disconnected the negative terminal on the battery for like a minute but the CEL was still on. I'll bring it to work tomorrow and see what kind of codes I get.
