Need Advice: Company damaged my car.
Believe it or not, a lot of people don't know about PDR! 
Also BONDO and repaint could have other side effects as well...

I know I am not the best PDR guy out there (yet
). And since I haven't seen your dents in person, I can't say for sure. But a well experienced PDR guy can get it back to a good 95% perfect easily and most cases can't be detected by untrained eyes.
But hey, if you get the money from them or insurance. I say go with whatever you feel most comfortable with and get your car back to original if not better shape.

Are their websites where you can upload a pictures and it will give you a full detail description of the image. Date/time / size / img format etc... I swear I seen it on some websites before.

< had a dealership dent my fender.. dents were not present until after i got my car back for warranty repairs, it was there for 9 days, and in those 9 days " its impossible those dents couldve occurred while your vehicle was in our posession as we take extra precaution for this specific type of thing".. even tho they admited to dropping and scratching my hood, its not possible they could have dented my right fender

UPDATE: got off the phone of the owner and going to meet with him this Saturday.
I told him the price to fix it which is $1,339. He says his friend has a well known Autobody shop and says that's way to much and that his friend will take care of the damages. I told him I want to take it to this body shop because my family and friends have taken their cars there. And he keeps repeating, saying it's too expensive and his friend does great work blah blah blah. And I told him that he doesn't have the right to tell me which Body Shop I have to go to, I get to choose. So I told him I will also get another estimate and if he still disagrees, we will go through his insurance or we go to court.
Do you guys think I'm right??

you've contacted your insurance company about this already right? better yet, his insurance company! I would have gotten a claim going already. don't be nice and don't take any chances! file a claim NOW!
oh, just treat it like an car accident... so do what you would in a case of car accident...

Your insurance will pay for all the stuff and you'll have to pay for the deductable. Your insurance company will fight FOR YOU, so you just go back to your normal life and enjoy your ride.
When your insurance company wins, and I am almost certain that they will as long as the photos are accepted. Your insurance company will then cut you a check for your deductable.
I had an accident long time ago and it was the other driver's fault. But I went through my insurance company because the other one was taking forever. Took care of everything, paid the $250 deductable. 3 months later, I got my $250 back from the insurance company.
I didn't have to fight to get my money back, and have the ability to get rental and repair shop of my choice. Hope that clear things up a bit for you. Or you can always, and you should, call your insurance company for more clarifications since every insurance carrier could handle things a little different.

this way, you don't have to worry or care how that glass company is going to pay for the damage or if he agrees to the amount or not. Your insurance company will do whatever they can to get their money back. Either through the glass company direct or their insurance company...
