There aren't really any "south bay" tuners. Gruppe-S is in Hayward and comes highly recommended by myself and many others. Mike is the tuner there and he is very knowledgeable and a nice guy.
I recently had Ed of EQ Tuning tune my car and I am more than pleased with his tuning ability and customer service. Ed is a good guy. He can even come down to San Jose here and tune on EIP's Mustang Dyno (located just off Almaden Expressway by the 87), although usually he road tunes up in Davis.
I'd suggest e-mailing Ed and Gruppe-S and making your own decision. A lot of people are hard on Ed (as you may just find out) because he's just a single dude and doesn't have a shop, but he's a very talented tuner and he'll treat you right. Either way, you're lucky to be in the Bay Area where we have multiple EcuTek tuners who know their stuff!!!!

While I do most of my tuning in Davis, I can also come down to the bay area to tune either on EIP's or Gruppe-S's mustang AWD dyno. As Jeremy pointed out, Gruppe-S is in hayward while EIP is in San Jose. Feel free to PM or e-mail me if you have any questions.

I second the recommendation to Ed @ EQ Tuning, he does excellent work and is commited to perfection.
He tuned my STi and it flat out hauls!

I know a lot of people who recommend Gruppe-S, but I find it strange how they won't let you watch your car at all while they're tuning it. Also, they found knock problems with my car and were not able to fix it. In the end I changed my sparks to one step colder coppers, checked my dp to see if it was clogged, and checked each one of my STi pinks (those green pillars of death suck) going by the advice of mike with him still not able to fix the knock. Eventually I took it to VISHNU where Shiv was able to correct everything in an hour.
Don't get me wrong that I'm saying Gruppe-S and Mike aren't great, I'm positive they are. Mike didn't charge me a single cent for all his time and effort put into attempting to fix my knock. He's a great guy, I was just the unlucky one to have the only car I know of that's untunable by him.

I've made this recommendation before - Mike at Gruppe-s has given me more power without det than anyone else has on ecutek - I think I've been reflashed something like 70 times! Just to give you an idea of how many different tunes I've had.
Mike has also been very fair with billing and taking care of small problems.
I have nothing against Ed, I've never done business with him.
Good Luck.
