Well i am thinking it was tuned for a k&n style filter, now with the bigmaf intake perrin sayes it need to be tuned for that intake or you are going to have way to much air going in. My car stalls some times and i need to give it gas to get it to idle right. I looked for leaks and i seem not to be able to find any. My check engine light is on and its the code for runing lean.

hook up your stock box and see if it is running better that way. Dont even have to install the full box in. Just get your old box intake place the maf in position and see if your car starts and runs better. If it does then at that point you need a retune or get a different intake.

Most likely your problem is a tuning problem. Depending on what air fuel ratio you are running, I would have to say that your maf is not reading the proper air flow going through your intake. Im guessing that some calibration will have to be made with the maf voltage.
Getting an intake with a better maf placement can correct this or a retune.
