roll cage missed drilling holes!

roll cage missed drilling holes!
so the shop that installed my autopower 4 point bolt in cage missed when drilling two holes to the floor. 
it went thru the carpet, thru the floorboard, to the outside of the car, like two bullet holes in the floor board. how do i fix this to perfection? i cant replace the floorboard can i cuz its part of the shell im guessing??? i put silicone to plug the holes for now but am thinking of welding them shut and redoing the entire carpet just to fix these holes...
