By looking to it, I don't really understand how the motor waddles. It looks like it gets equalled out by the other cyl unless it diagonally waddles.

Both of the cylinders on one side of the engine fire before the other side. (Don't forget it's a 4 stroke engine, the cylinders only fire once for every 4 strokes the pistons make in their swept volume path)

It is. You just aren't seeing the firing event in that animation. The piston moves like that, but the plug only fires every 4 strokes. The "rocking" is created by the firing order of the motor, not purely the piston/reciprocating motion in the engine.
