LINK Communication Help

I just got done doing some engine modifications, larger injectors, new fuel rails, redid the fuel lines, front mount intercooler, etc. I have a 2000 2.5 RS that I put a LINK PLUS ecu in, the car started fine was running a little rough but was actually running fairly well for just starting it the first time. I was just sitting in the garage idiling and looking at the data in the laptop when the car quit, and now it won't start and I can't get communication between the laptop and the LINK - has anyone seen this before or can give me any help with troubleshooting this.
