noise when cold

Car: 93 Subaru Impreza L 1.8L AWD 5 speed manual
Problem:
When I start out after the car has been sitting for a few hours, I shift from 1st to 2nd to 3rd and hear a sound when I release the clutch each time. [edit: the sound goes away when the clutch is all the way out] It sounds like a metal shrouding vibrating- metal on metal, but not a grinding sound. I checked the gear box oil today and it was a little low, (below the low line when cold)- I stopped by checker and put in about 3 ounces of Valvoline SAE 85W gear oil, raising it up to the Full level when it was warm. But, it still makes the sound. I should mention that the clutch never slips. This only happens when its been sitting for more then a few hours. Everything is fine after driving a few miles, and has just shown up in the past few weeks. I've owned the car about 2 months now.
I'm taking the car in to have it checked out in a couple of days, to get it in while its still under a 3,000 mile warranty. When I checked the gear box oil, it was a clean light brown color on the dip stick- with no specks of anything. But, I haven't tried draining the tranny to see how it looks. Does anyone have any advice on what I should expect when I take it in? Or has anyone had a similar experience? Thanks in advance for any experience you can pass on.
edit: Well, it turns out that I may have been over reacting
. Everything checks out on the transmission- however the drivers side CV boot was torn and making some noise, which could have contributed to it I guess. Oh well, everything is running fine now.
