First of all, welcome to the Forum!
Now as to your question, there's Mert @ RBMS in Hayward, Mike @ GST. It all depends on what specifically you need done. Kevin @ AutoHQ is over in Redwood City, Gary @ MannEngineering is down in SantaClara, Adam and Noah are at LIC up in Novato, Edge Motorworks is in both Mountain View and Dublin, Ed's up at EQ Tuning in Fairfield.
Really, the list goes on and on. We used to have this stuff Stickied and it showed towns, etc. might be time to do that again.
It all comes down to the job(s) you need done, everyone's own personal feedback and experiences, and finally that whole Feel-Good-Warm-n-Fuzzy you get yourself after talking to the shop.
Take the above suggestions as well as anyone else's ideas then call/and or visit each shop and speak to them and decide finally for yourself.
*Yes, in other words I'll happily give names but not personally sway you any specific direction. (Job requires impartiality.)
**I'd highly suggest since you're a local to some of us that you also consider getting to know the community. There's no better way to do this than at our local Wednesday Meet in Fremont and a second option this coming week, the annual Bay Area Meet (BAM) over at Quarry Lakes off of Paseo Padre and Isherwood. Pre-Registration is closed, entry is $20 and a Park Entry Fee of $5 but it'll get you food and everyone all in one spot to drool over cars and answer questions. IMHO it consistently has proven to be one of the best events I continue to goto.

We used to have a sticky for this but nobody maintained it, so it got dropped off. Fozz pretty much mentioned the names you will hear a lot of, so start with those.
You should probably hit up the Wed. Fremont meet also.
