Doesn't matter if it's a short ram or CAI - anything that changes the airflow in the vicinity of the MAF (mass airflow sensor) will affect tuning in a negative way. Leave it stock unless you plan to spend the bucks for an hour of dyno tuning for little or no gain just to smooth out the torque curve.

It may be a different story if you're upgrading to a big turbo (bigger than the usual VF30/34 on an EJ20) or a front-mount intercooler which necessitates the use of an aftermarket intake.
