What is the difference between a VF39 turbo and a VF53 turbo? Which is better for a 2003 WRX?

You are probably referring to a vf52. VF53 is a special one off type not offered in the US. Vf39/43/48 are essentially the same turbo and will bolt directly up to a 2003 rex. Vf52 has different compressor outlet connection, will require swapping more things to make work right.

There are many more things involved in this swap that you might want to search out and educate yourself on.
